when an item retires do they take it out of your dock or room.

Nope, they never take items out of your dock unless you want Ganz to! Your retired item can stay in your dock, and you'll have a very rare item in a few years

Nope, they don't. In fact, when something retires, the only things that happen are they increase in value and they become more in demand!
